Give the possibility for the user to supply it's own hashes whitelist from json file and load them before comparing
On a project being worked on, it could be possible to have a base contract for other contracts.
Once the base contract is ok, it could be added to the tool to whitelist it when comparing other project's contracts.
It could be done in an command line argument fashion like:
