No, currently there is no way other than manual processing. It is definitely in 
my to-do list but I don't think I can implement it in near future.

I mean turning off the "automatic segmentation" checkbox, and manually moving 
or drawing boxes by dragging, or deleting a box by pressing the "delete" key, 
for each page. (process current page button)

You can change the current page by pressing page down/up keys.

When I do the manual changes on each page and process each page, how can I then 
get a pdf of the processed pages? The processed pages are saved as gif in the 
directory but I am not able to find any option to make a pdf of them.

What version are you using? I have "convert processed pages to PDF" button on 
my version. I am not sure uploaded version is the same with mine or not. Thanks,

I had version 0.44.After your suggestion, I downloaded version 0.45, edited
the pages manually and processed them. But when I click on the option
to "convert
processed pages to PDF", I get a blank PDF document.

I tested with the new binary that you posted. It produces a pdf file with
the processed pages but when I try to open it with Adobe Acrobat Reader X,
it says 'Insufficient data for image.' I liked the feature you added in this
revision, whereby the program asks you to enter the name of the output file
after processing the pages.
