Hi rkk,
This is a common problem. You should not run macs2 in the source code folder. You should install MACS following the instruction https://github.com/taoliu/MACS/blob/master/INSTALL, then set correct PATH and PYTHONPATH. Leave source code folder then run macs2 anywhere else.
