Hi,

for any kind of significance testing you may need to calculate a sufficient number of connectivity matrices. For this you will need to use data from an experiment with multiple subjects.

Shuffling of edges does not make any sense but I would suggest you can also run multiple calculations varying some parameters.

Regarding permutation tests I admit I was not working in this field for too long, but spontaneously I believe the following paper is a good read:
