Sorry for the delay. I ran an experiment just opening and closing the MidiDevice multiple times and printing any messages received. I found that once I closed it that it no longer worked after that.
I then noticed that the docs said it may not work after closing. But I did not see the MidiUnavailableException.
I am closing this because it seems to be a JavaSound issue that I cannot fix.

As a workaround, don't close the devices. Try disabling the ones that you don't want to use by setting the receiver to null.
