seabird_tracking_atlas's Issues

TO DOs

Shortterm TODOs

##CAH:

  • .Rmd file: by species for track filtering
  • .Rmd file: by species for clip polygon + maps
  • bringing in new data: new PTT data is in same general format, GPS data is different -> making a simplified data format
  • clean metadata and figure out which columns we need
  • how to add new metadata
  • look at Movebank for formatting and metadata - use WEGU Ornitella tags as an example
  • how are flight speeds calculated for new species?

##RAO:

  • check performance of trackfilter with GPS data

  • adapt codes for CPF trips

  • edit time segmentation grouping to be general and easily adapted to birds and CPF trips

  • format datetime in track file so that the format carries through the codes

  • EEZtoPoly.R : build OR poly from EEZ, remove internal island polygons

  • EEZtoPoly.R : use OR/WestCoast EEZ in workflow

  • how to scale densities and what is the zero threshold?

  • make raster with the number of individuals per cell <- I did this but it does look useful

  • PLOTS: add a function to plot tracks and the polygon together

  • add names to lists that are returned in functions

  • why do individuals add to 1.11e-11? -> I think it had to do something with the grid cell since multipling the uds by 3000^2 made individual sums = 1 or 0.9999; this was added to the segmentation codes

  • PLOTS: clip brownian bridge raster to clipper used to select tracks

  • modify codes to deal with central place foraging tracks - each trip as a segment?

Longterm TODOs

  • RAO: Use a habitat grid to omit areas on land from the Brownian Bridge calculations
  • RAO: move polygon clipping into sf functions
  • CAH: add some info to QC plots for individual brownian bridge segments (https://www.r-spatial.org/r/2016/03/08/plotting-spatial-grids.html)
  • CAH: export tracking data, individual rasters and combined rasters to .asc
  • CAH: make a script to calculate flight speeds from Table 2 of Spear and Ainley 1997
