I'm currently working on a software PWM for this problem. The latest version has already a working fix, which is not perfect. I expect the final version in a few days (needs verification). Just follow this thread, about your FAN issue for more information:

The version 0.47 now contains the final version of the software PWM for fans.

Version 0.46 worked OK with software PWM. With Version 0.47 and sanguinololu 1.3a, the extruder hotend (pin 13) no longer works, albeit the fan runs more smoothly than it did with 0.46.

I rechecked the pwm simulation. I think I saw the error and updated 0.47 to 0.47b. The new update should work with the extruder and fan together.
