I found a (sort of!) fix for anyone else having this problem:

The touchscreen itself still works (in fact, it's the only thing that does) in game mode.
You can click using the touchscreen itself to launch the xbox. Strangely, once the stream opens, the controller works perfectly!

The UI does not support gamepads yet indeed (yet). The touch screen is the way to go or you can also use hold the steam button and use the right trackpad to move the mouse cursor. Right trigger functions as a click.
The application is supposed to run in Game mode to have the gamepad detectable.

In Desktop mode, the Deck's pad and buttons will act like a KB and mouse unless you switch modes by holding start for a few seconds. You can switch back to the KB+mouse mode by holding start for a few seconds again.
