Substitute all cd commands

• Replacement of all cd commands in order to be able to call the script from anywhere.

Protect the model data structures using semaphore

There were multiple tests today on a gradle example, and those shows the following :

• The thread data model C struct which delivers the thread data to the invocation api is a critical section and is not protected against multithreading.

Refractory of pthreads to use C not C++

This is very crucial as java-c++ models aren't favoured.
