Does it say that when you first put in the bam file, or when you try to go to a specific region in the bam file?
Have you tried querying the same region with samtools view?
Also, any idea why your bam file is smaller than your bai file?
Can you share the files with me so I can troubleshoot? (you can email me privately at [email protected])
