My name is Davi Marcon, my main interests are: Bioinformatics specially focused on bacterial resistance genes prediction, Metagenomics for interest genes discovery and everything related to bacteriology πŸ”¬, I also a terminal ui fan.

I'm a Biotechnologist graduated at UFPA - Federal University of ParΓ‘ (ParΓ‘, Brazil). Currently working at Instituto Evandro Chagas with academic guidance of Phd. Karla ValΓ©ria Lima, more information here

Experience with:

NGS data processing, Microbial Genomic Assembly, Metagenomics using 16s rRNA, microbial antibiotic resistance and Phylogenetic inference.

Programming Languages:

Currently I'm using Python with Biopython package focusing on scripting, I'm also learning how to implement pipelines on Nextflow.

[Suggestion] Consider the use of an embedded database

Hi @Mxrcon ,

Great initiative with the project, looking forward to using it!

I was going through the commit history and the latest changes indicate the majority of changed-lines to be because of the static lists of various resources.

I was wondering whether it might be useful - in future - to rely upon embeddable databases and instead of iterating over the arrays while invoking the Get-* functions then perhaps the overall performance would be optimised.

There are two embeddable databases which come to my mind

  • https://github.com/nightroman/Ldbc - This is a Powershell package and basically built with dotNET

  • SQLite - This is a binary basically, written in C however it has clients in various languages/platforms like dotNET, Python etc.

Create a psake task to generate the dictionaries

Hi @Mxrcon ,

I noticed that the https://github.com/Mxrcon/BioNameGenerator/blob/main/BioNameGenerator/Databases/Generate-Databases.ps1 is basically a small task to generate the sqlite database from the TSV files.

I was wondering whether it makes sense to

  • Add a task to download these TSV files into a folder: This way the sources would be self-documenting
  • Add another task to generate the database

Nothing urgent, but something nice to have as it'll guide the collaborators.
