awesome-genome-visualization's Introduction

awesome-genome-visualization

A list of interesting genome visualizers, genome browsers, or genome-browser-like implementations

See the new companion website here https://cmdcolin.github.io/awesome-genome-visualization/

Follow the Twitter account here too :) https://twitter.com/awesomegenomev1

Note that the organization on the GitHub README here is a best effort categorization using the first tag applied to each tool, but tools can have multiple tags too. See the website to see all tags applied to tools

The general focus here is on tools that plot things in genomic or sequence coordinate space

Note: This list runs the gammut from bespoke and simple to more general-purpose and complex tools. Some are historical, or may be for more visual inspiration only

I also encourage you to make your own visualization, things like R make this so much easier! But also consider making your visualization code re-usable for the wider community! And feel free to send PRs for more tools!

awesome-genome-visualization's Issues

Add gh-pages companion site

A companion site with ability to look for tags, have screenshots for everything a la gallery would be very nice

NCBI Sunsetting Genome Decoration Page

Hello,
I am the product manager for the Sequence Visualization and Analyst tools at NCBI. We are currently working on taking down the Genome Decoration Page application from our site so soon it will no longer be accesible. Would it be possible to take down the link to the Genome Decoration Page from you awesome list of visualization tools?

Thanks!

Auto-generate README from TOOLS.json

There is may a need to sync README up with TOOLS.json, README is out of date

I did the whole "bah humbug we don't need higher order categories" for the readme, so some question of how to recapitulate those. Could make a decision to output categories as the first tag arbitrarily...or something like this, or add category tag back

Fix back button

The query strings hijack the back button and also dont update even when url changes from the back button happen

Mobile layout broken

Hi Colin,

e11c644 and a02d2ff broke the mobile view. I noticed that when I clicked your twitter links.

Instead of using constant-height cards, I propose that links with anchors display only a single card. The list is now getting quite long and it takes ages to scroll to the top of the page – especially when using a phone of touchpad. Macs don't even have a scrollbar visible by default.

Which tool could displays alignment or bed as narrow as possible?

Dear Author,
Thanks for the amazing contribution.
I wonder if you could recommend any genome browser that could displays very thin and dense alignments or bed, just like supp fig 2B in this paper:
https://static-content.springer.com/esm/art%3A10.1038%2Fnature12121/MediaObjects/41586_2013_BFnature12121_MOESM98_ESM.pdf
the alignment displayed by IGV is too thick for me and the space between each reads seems to be not adjustable.

Thanks!

Add "summary" field to TOOLS.json?

This was a project mentioned by @purpledrosophila on the original reddit thread ! ref https://www.reddit.com/r/bioinformatics/comments/mg0g51/awesomegenomevisualization_my_futile_attempt_to/gsug06s/?context=3

We could add summary info to provide some free text, but it might be notable to have guidelines for what should be in them...either that or the general purpose summary could be split into multiple other named fields e.g. "reusabilityNotes", "easeOfUse", or whatever other fields would be useful to describe
